I would have left the relay out at least until I got it running correctly. grounds were more of a quit and not refireing right away. since the frame is the ground conductor all ground wires should be cleaned and star washers installed. Have you tried removing the relay and unpluging the stator? It not the normal symptoms, but it doesn't cost anything to try. the other thing is to clean all ground connections and use star washers when reassembling.

I have owned a dale since feb. 2002. and I know my memory is not the greatest but, most of the updates that worked were figured out by the guru's here. I even remember someone from Cannondale saying the Z400 bearing would not fit. so crank bearing was 100% from here. a little searching here and ...

I would say you have to start over and check everything. fuel press, spark, compression. Have you tried pulling the relay and unplug the stator? Crank sensors were once noted for picking up a spec of metal. and the other thing is to clean all grounds

Did you check the wires that go to the stator? in the area where they go under the flywheel.

with it running move/wiggle wires and connectors to see if it dies. also check all grounds
