I put a new battery in my bike and the wire that runs up towards the ecu started smoking. I replaced that wire and later after I charged the battery it did it again when I plugged it back in.(There are two wires that both have the same green and black plug) Anybody have any ideas?

Yes. You have the two plugs next to the battery (one from the solenoid) reversed! Easy way to tell is to match the heavier gauge wires together (thru the connectors) and the lighter gauge ones together. One is a hot lead the other some sort of ground.
