Duty cycle is injector "on" time. The ecu times each injection event with the intake charge pulse and valve opening. When you start to run an injector above 50% it will be spraying fuel when the valves are closed. Its not to big a deal as TB systems do that all the time but it not a efficient as tuned port system. Its not good to be blasting fuel into a closed intake valve. Many times on the 50hp+ engines you need to make a huge change in fuel settings to get even the slightest change in afr with the stock injectors. This is most likely the cause.

I suspect you're getting into the region of 'injector dead time', the difference between opening signal duty and actual injector spray time, the two are not the same.......
