Im trying to run new brake lines my question is is there a trick to making sure that hole in the bolt lines up with the whole in the brake line end?

Don't worry about it. The little hoop on the end of the brake line isn't a straight hole. The inside of it is rounded to allow brake fluid to flow in and out. Just bolt it on and your set.
