Misfire at low revs
How many spare parts do you have? at this point you could replace everything electrical, harness, sensors, coil, ECU, flywheel, stator, pickup coil, TPS and circuit on the throttle body, you already did the injectors right? if that cures it at least you know it was electrical and not something mechanical. after that start changing out with your old componants until you find what the problem was.

Interesting. I was just fidling about with some wiring under the ecu tray and the ignition died before comming back on and priming the fuel pump. Bit more fiddling, and the same thing. I haven't done a full investigation as it's a bit tricky to get under the front end, but I'll have another go tomorrow.....

Now that is interesting. I just assumed that because the bike was running even with the issues at low revs, the CPS must be working too. I have a spare so it'd be dumb not to try it.
Going to have a proper look at those wires this weekend as well, because I'd hat to pull it apart and still find it was running snotty.
